Sometimes when I have marked option to display only new messages it displays all of them or when I have chosen to display all of them it displays only the unread.

It happens only when I switch inbox and it is fixed by changing the display options (i.e. from all to unread and back to all).

Thanks for a bug report. I'm pretty sure you face bug #710761, thus I mark this a duplicate of it, because the newer bug report contains a fix.
