I imported an old account from an 2.x version. This works some time but then Evolution starts to downlaod all messages again which is reallyannoying because it over 1000 mails.

Any idea why this happens?

What type of server (IMAP/POP/Exchange) do you use ?

It's POP3.

The problem was supposed to be fixed in bug 538716

It seems like this bug is not fixed. It's really annoying to backup and restore your mail multiple times a day!

I have the same bug in my pop3 account. 
My POP3 account is configured with "keep messages in server" active and is fetching all messages repeatedly during all day since I moved to Evolution 3 (Fedora 15).

Never mind, I was able to reproduce this with non-yahoo account too. I'm marking this as a duplicate of bug #648468, because the issue fixed there is more general and may cover this case as well.
