We can change IM availability through GNOME Shell status menu, but it works only one way (status menu ➜ Empathy). If I switch status to Available from GNOME Shell it will of course automatically switch in empathy, but if I set in empathy status to Busy, there is still Available marked as active in Shell.

bug 617207 has a discussion of how this was envisioned to work.
