When using XMPP rooms and IRC channels with Empathy in Gnome 3 (with the shell) I do not see any visible notification when I'm mentioned in group chats.

Yes, I can confirm this, the notification never work when any people mentioned me in irc-chat.

That's because the Shell ignores the urgency hints (bug #643595).

Another option would be for the Shell to Observe muc channels and do something to tell user about it, but that should be done in the Shell itself then.

+1, this makes irc via shell/telepathy/empathy pretty unusable for me.
