Simply try the following:
1. Create a new user account.
2. Open epiphany without changing preferences at all.
3. Go to mozilla.com and download firefox

-> download starts, completes but ~/Desktop/Downloads folder (just created by epiphany while downloading) is empty. The file is downloaded to ~/.gnome2/epiphany/downloads instead

Please try again with a newer epiphany. 3.2 had a lot of download fixes
