Enabling the 'file-manager handling the desktop' option doesn't work properly. It still needs to manually start nautilus on login before any icons appear.

This option can be enabled/disabled by gnome-tweak-tool and dconf-editor.

I don't think this is a Nautilus bug, since it's not Nautilus's responsibility to start itself on login.  It might be nice if gnome-tweak-tool could arrange for Nautilus to start on login when the user selects the option you mentioned, but that would be a gnome-tweak-tool feature request.

This is now fixed in master and gnome-3-0 branches; I added an autostart desktop file as requested here [1]
