When the lyrics plugin finds no lyrics for a given song, it tries to search it in the LyricsPlugin.com database, which is currently unsupported, as the "Upgrade to Lyrics Plugin version 0.4" message shows. But even if another song with lyrics available is chosen, the LyricsPlugin.com database is still used as the first option, causing the lyrics not to appear until the Banshee instance is closed and re-opened.

The lyricsplugin.com source for lyrics has been disabled in the latest version of the extension.  If Banshee cached the "Upgrade to Lyrics Plugin..." message or saved it in the ID3 tags of your songs, you should be able to fix that by following the instructions in Bug 640570 Comment 5 and 6.
