Compiz looks great, but when I shut down my PC it seems to close before any open apps. This leaves a bunch of borderless applications -some of which might have been minimised or in another viewport- on screen for a second, before they all start disappearing and the system shuts down.

This has an add on side effect:

Docky should quit before window-manager (metacity) or it will complain about compositing not enabled. 

When I logout in Ubuntu I always got the well known message "Docky requires compositing to work properly. Please enable compositing and restart docky."

There's an explanation of the problem in bug 691425 which isn't specific to compiz.
