Ok, opening them in Evince and looking at the properties there, before the "Paper Size" is US Letter, Landscape (11.00 x 8.50 inch) and after it is US Letter, Portrait (8.50 x 11.00 inch).

What did you modify about the document in PDF Mod?  Just metadata/properties?

Right, the only modification is the title, author.
But even without editing pdfmod shows the pages in portrait mode, rather than landscape.
