There's a gconf key /desktop/gnome/interface/enable_animations that some applications read to know if animations should be disabled or not.

Other applications (including g-s-d) read the gtk-enable-animations gtk setting.

Most keys in /desktop/gnome/interface as are synced with their corresponding gtk settings.  This one should probably be as well.
