gnome-shell 2.31 ignores the gconf settings in /apps/metacity/general/button_layout. This was no an issue in 2.28.

gnome-shell window controls have a different key

 /desktop/gnome/shell/windows/button_layout

So they can be controlled independently of Metacity. (GNOME 3 has a different standard layout with no window menu button.)
