Currently, clicking on a window is the only way to hide the messaging tray when it is permanently displaying a message. This is neither discoverable nor without potential problems.

This issue is particularly acute when the messaging tray is obscuring the bottom part of a maximized window (e.g. Empathy).

One possibility would be to add close buttons to notification bubbles, at least when they are permanently displayed.
