With Preferred Applications it should be possible to change the file manager

Nautilus is an integral part of the GNOME desktop. This might change with 3.0. However, changing the default in preferred apps doesn't really provide any benefits, and you can always set up custom shortcuts in the keybinding settings if you want to.
