In Ubuntu Brews reported:

If I decide to hide the controls and then quit from totem and then open the same (or any other) file with totem, once totem has opened, it shows the controls again. It would be nice if totem would remember my initial choice to hide the controls when the program is run.

That's on purpose. It's to avoid people "losing" the controls.

I would rather not have it that way. But I certainly understand your reasoning.
