I'm using Evolution on KDE (Kbuntu 9.10).The default new mail notification in kubuntu is through the Indicator Display plasmoid. 
The problem is that when any new mail is received it's always reported as the mail was received in the Inbox folder, even though there are filters that move the email in another folder.
I had a quick look in the code of the plasmoid and apparently all it's doing is displaying what it gets from libindicate, thus the problem might be in the way that Evolution itself is sending the notification through libindicate.
KDE native clients properly report the folder where the email was received.
I tested with both the version that is installable from the package manager (2.28.1-0ubuntu2) and on a build from the latest svn sources (Revision 37529).

Also, gnome is using git these days, not svn, see http://git.gnome.org/cgit
and your bug is a duplicate of bug #464400, as there is a fix for the folder name, which is in the latest master.
