Sometimes for a few minutes gnome-shell/mutter is blocked (windows does not change, I cannot access the Activities sidebars etc.). 

When I swich to console (on vt) there are no problems with 'using all the CPU' (in fact it looks like everything is idle).

I have the same problem with the previus video driver (Intel), now this problem is solve for me.

could be you video driver...

I still have problems with it on 2.6.32, xf86-video-intel 2.9.1 and mesa 7.7 rc3 with and without gallium.
