To reproduce:
On Karmic open Nautilus Preferences, and choose the "simple-clic to open elements".

Then press Ctrl+O , it opens the "Open file" window. The file tree of this window does not take into account the simple-clic.

That's not Nautilus, but GtkFileChooser. This is probably NOTABUG there, but reassigning anyway.
