I commonly use the USA Dvorak keyboard layout and when I use the dialog to map keyboard shortcuts (System->Preferences->Keyboard Shortcuts) it operates as one would expect.  That is to say if I press Cntl+Alt+P, the dialog shows it as such.  But when I attempt to use that shortcut under the desktop it does not work under the Dvorak settings.  Instead I have to press the key which maps to "P" under the *standard* keyboard setting to activate the shortcut (which happens to be "L" under Dvorak).

Currently using Ubuntu 9.10
