We have a placeholder for the application menu.  We should make it a menu too :)

It should have things like About, Preferences, Quit.  Things that apply to the application level and not the window level.

We may want to consider showing some basic window manipulation stuff like hide/show windows.  OS X does this but I'm not entirely sure how useful it is.

Longer term we probably want applications to expose this information to us and to know if they are running inside the shell.  If they are and we offer those items in the app menu the application shouldn't duplicate them in the window menus too.
