There are two commands for removing songs in rhythmbox. 'Remove' and 'Move to Trash'. Remove takes a song out of the rhythmbox library but leaves it on the computer. Move to Trash puts the song in the trash but leaves it in the rhythmbox library. This causes rhythmbox to report the song as a missing file.

The Move to Trash command should put a song in the trash and remove it from the rhythmbox library.
