I have compared (dirdiff) two versions of Joomla. One is original code and another has few files changed. However, many (most) files get marked as changed eventhough they are not and opening the comparison (filediff) shows that there is no change.

Yes, I think this is the same. I checked the files and they differ only in the last line - one version has an additional empty line.

Why don't text filters work in directory comparison? If performance is the issue I don't mind waiting/leaving the computer. But I do mind checking every file to see if there are any differences.
