Sometimes I close a discussion window, or exit Empathy, just at the moment a new message appear; it would be nice if there was a popup "You just received message, close anyway?".

This reasoning could be extended to have Empathy warn you whenever you are about to exit with unread messages.  If I recall correctly, Pidgin does this, and it's very helpful.  Sometimes I hastily close Empathy without first checking if I've gotten any messages since the last time I looked, after which there's no way for me to tell if I missed something.
