Please describe the problem:
I am not sure whether this occurs only with java windows...
If you open two windows in an application and then additionally open a dialog popup, the icon of the second window will disappear in the window list - although the window is still visible on the desktop.

Some actions such as "hide all windows and show desktop" or clicking the "iconify" button of the window will bring its icon back to the winlist.

Note: I have compiz fusion running with window preview enabled(not sure if this influences window list?). The interesting thing is that the window preview will popup if I move the mouse over the window list area where the window icon *should be* even if it disappeared...

Steps to reproduce:
Try with jedit:
1. Start jedit.
2. Select "View / New View" in the main menu. A second editor window opens and is correctly displayed in the window list.
3. Select "File / Open..." From the main menu. The icon of the second window disappears from the window list.

I am experiencing the same bug. Having two IntelliJ windows open, and opening any kind of modal window in one IntelliJ window will cause the other window to disappear from the window list.

Dist: Ubuntu 8.10 (Intrepid Ibex)
Gnome: 2.24.1
Window Manager: Compiz
