Refresh of the search folders should never cause messages to disappear from them nor auto open new emails! 

I have currently a search folder setup to show all of my unread mail in some of my mailboxes. Search filter is simply "Status is unread" source is a few mailboxes, both imap and local ones. This is where I normally read my mail. 

However, whenever a new email arrives in the system this causes a refresh of the search folder. This will in turn result in that emails no longer being unread are removed from the search hits. This also includes email's I am currently reading (My view is for "Wide view" so I have the message opened next to the message list)! Once this has occurred I have to hunt down the email to continue my reading. Highly annoying. 

But combine this with the fact that when my current email goes away a new email is selected in the message pane, opened in the mail reader and now marked as read. So when another message drop's into the inbox. The auto-opened message now goes away from the folder, already pre-marked as read. In effect, I have now missed that email message.

The same sort of refresh will occur if I open an email for reading and (double click, so in a separate window) then press delete. This will both replace the email I have open for reading, select a new email and refresh the folder. So, If i open an amail, select another one to read in the application window, I have lost another email.

The Evolution shipped in Ubuntu 8.04 (this is 8.10) did not have a "destructive refresh" but rather would only purge emails from the view whenmanually  navigating my folders.
