When you rename a note actually all links that are pointing to that note become broken immediately.

I suggest a new functionality that ask (via popup) to user if Tomboy should update all links when a note title is renamed.

What you suggest is already how it works.  Can you give an example?  You're probably experiencing a bug.

To be more specific, when you rename a note, all old links are automatically updated without a popup (some find the behavior irritating, which is discussed in those bugs I mentioned).
