It's wrong to do so, since we cannot know if the application you set in the launcher supports startup notification.

If the application supports it, will take advantege of it, if not, the setting will be ignored.. a win win situation, or am I wrong?

No, if the application doesn't support it, your cursor will be blocked in "waiting" position, which makes the desktop look broken.
