Steps to reproduce it:

* Open Anjuta Iconify one of the panels.
* Close anjuta.
* Open Anjuta again, the panel should be iconified and it doesn't appear.

The iconified stuff is treated like the closed stuff and is not written to layout XML. This is related to bug 317007.

It's not exactly the same than bug 452518 but I have just committed a fix for it so I have just changed the resolution.

The bug 452518 is still not fixed. Thanks for reporting this bug, it takes quite some time to fix it.
