the bug has been described on https://bugs.launchpad.net/ubuntu/+source/nautilus/+bug/73120

"When I doubleclick on a shellscript (.sh) and get the dialog where I can chose if I want to edit the file or run it etc I can't close any nautilus windows that contains this file.

Maybe it's not a bug but it's irritating."

The dialog that is described is modal - it's supposed to block the active window. It shouldn't block other windows that contain the same files though.
