When transforming a layer, the original layer is always displayed just behind the transformation-in-progress layer. When trying to match up elements on two different layers, this can be unhelpful because, while GIMP respects the opacity settings of the layer, the addition of the original copy with same opacity can obscure the real background layer sufficiently for the transparency to be ineffective. Check box in the tool options, maybe?
