There should be a feature allowing the user to scan for duplicate pictures, or ones that have been deleted from the disk, and to remove them from the database.

Duplicate handling: Bug 169646.
Find orphaned photos: Bug 353058.

There will be soon ready a very cool extension to find orphaned photos and other stuff. Stay tuned!
