Quite a few applications allow the user to either use the default font (as specified in the Font preferences tool) or choose their own.
Every instance of this is currently slightly different.

Attaching a screenshot of the apps that currently do this: gedit, gnome-terminal, meld, xchat-gnome.

Yelp does this too, with a check box: 'Use system fonts'.

While this might be desirable for a small number of particular applications, I don't think it's something we want to recommend generally. The vast majority of apps should use the system defaults.
