GNOME Bugzilla – Bug 358812
Hidden folders/files should be sorted in same way as the File Chooser
Last modified: 2013-04-11 16:27:47 UTC
At the moment, Nautilus shows any hidden files or folders after ordinary (i.e. non-hidden) files or folders. This is the opposite to the GTK file chooser, which sorts hidden stuff before everything else. As such, to create a more consistent user interface, I believe that the Nautilus behaviour should be changed to match the GTK file chooser. Thanks Other information:
See bug 337622, which suggests this is a gtk+ (2.8.x only?) bug and nautilus is correct...
Still true on Foresight 1.1 (GNOME 2.18, GTK+ 2.10)

I also have this issue in the latest Ubuntu 12.04. It can easily be seen when choosing a file using Gimp. IMHO, I disagree with the OP though, in that I believe the ordering of nautilus is more preferable than that of the GTK file chooser. Show regular folders before hidden folders.
