Please describe the problem:
The passphrase entry window should grab the keyboard, in order to prevent the user's passphrase from being stolen by an attacker--as is already done by seahorse-agent, pinentry, ssh-askpass, gnome-screensaver, and so on.

Easy enough to fix, but I wonder...

These boxes often pop up unexpectedly. Especially if accessing a network share, or website is taking a long time. The other passwords that you mentioned usually are displayed immediately as a result of a user interaction, these may wait for many seconds or minutes.

Maybe the GNOME usability list would have an idea of how to tackle this.

I've made it so password prompts grab the keyboard as you requested, but other prompts do not. 

That will prevent accidentally giving access to something undesired (in the case of an ACL prompt), but fix the password in the wrong window problem.
