The nautilus preferences window can become "lost" behind other application windows, in Nautilus, selecting edit>preferences opens a new preferences window rather than bringing an already open window to the front.

Yeah, this is a problem with all so called "capplets", or preferences windows in GNOME. There is a bug about this - a quite old one too, and this is a dupe of it.
