To reproduce:

Open a file or create a new one.
Write some text.
Save it.
Write some more text. The file is marked as edited. Trying to close now warns you.
Hit undo until you've removed the second lot of text. The file is marked as not edited. Trying to close now doesn't warn you.
Hit undo again, until the first lot of text is gone. The file is still marked as not edited. Trying to close now still doesn't warn you, even though the file is not the same as the version on disk.

This particular bug has already been reported into our bug tracking system as bug #327432 and the main issue you describe has already been fixed in our latest stable release 1.0.5. But please feel free to report any further bugs you find.
