When a link is clicked a new window is opened. 

I would suggest opening the link target instead. From a spatial perspective it
becomes sort of strange when e.g. one folder can be opened in two different places.

When the link to folder is opened both the link and the link target folders
should be marked with the diagonal grey banding pattern showing that the folder
is allready opened.

I agree.
Clicking a link should open the original window, with all of its properties like
size, position, and scrolling.
Having the same folder open in two windows that don't even have the same size
sure does break the spatial feeling of nautilus!
