If there are open applications not supporting GNOME session management upon
logout, the user is presented with a dialog:

The following applications don't support the save-yourself-signal:
<app list>
<Ok button>

If there are non-session-managed apps they may need to be closed and told to
save data manually. The user should be given a "Cancel logout" button to cancel
the logout if needed,  besides the "Ok" button.

I don't think killing the dialog is acceptable. I do agree that it needs fixing
to be fully useful. If non-session-managed apps are closed improperly they may
loose data, and the user must be warned of this. However besides just being
warned he should be given a chance to do something about it - a "Cancel logout"
button.

Ordinary users don't care about gnome internals, like SM. Some apps loosing data
on logouts without warning will confuse them more than the dialog.

Of course, care must be taken that the dialog appears above everything, and does
not get hidden away, like Bug 160712 describes.

The countdown timer from Bug 313141 is also a good idea - it will safeguard
against the user clicking logout and leaving the workstaion.
