Currently, if a new mail arrives in an old thread, and message threading is
activated, the message may land far up in the message list.

Better would be to move the whole thread down, sorting by the date of the new
message. Gmail does precisely this, and I think the other behaviour is wholly
strange. I have no use for the thread in its original location when a new
message arrives.
