I have one program at two desktops. Work with the other and switch desktop. The
programs on both desktops have lost their focus.

It would be nice that switching between virtual desktops would save the last
focused application so that always when I switch between my desktops the
programs would have focus. It's actually quite irritating to have to always use
one extra click to be able to continue working.

I haven't missed some setting on this?

Should be fixed in HEAD.
