Hello,

Sometimes my "Application" menu in GNOME Classic covers more than the screen height. This does not happen all the time.

My menu is not that big so I think there is something wrong in height calculation?

My resolution is 2560x1440 and I have window scaling set to 2.

This sounds like the issue that was fixed in bug 753305 - please reopen if you can still reproduce the issue with the latest stable gnome-shell/apps-menu-extension version.
