nautilus-3.6.0-1.fc18.x86_64 and current git master

A large portion of my data isn't indexed, and nautilus seems to have stopped doing filename based searches.

This is especially inconvenient for remote shares, where 1) you don't want to start indexing large amounts of data 2) the availability of the data might be transient.

This is because we don't crawl the search location recursively currently. We're tracking progress for that in bug 325146 which is targeting 3.8 - closing as a duplicate of that one.
