After I've been chatting using the message tray for a while sometimes I want to go stop the darn empathy thing from blinking. The way to do that is to bring up an empathy chat window with that person. However, when I do that, I unexpectedly see a bunch of messages flowing into that window after it appears. Worse, the messages are not in time sequence. I'm seeing some of my later responses earlier with a newer time stamp and some earlier messages from the other person at the end. Also the timestamps don't match.

This seems like an Empathy or TpLogger bug with no involvement of gnome-shell.

That's a nasty side effect because the logger doesn't ack messages while it should. I'm planning to fix that for 3.2.

Waiting until 3.2 doesn't seem like a satisfactory resolution for this

It's not immediately clear how whether the shell "acks messages" or not should have any effect on whether they appear in order or out of order in Empathy, but I believe you that it does. Can Empathy simple use timestamps in the messages to sort them into order?
