Currently, there is no way to remove/disable keyboard indicator from tray - it always appears if there is more than one layout selected.
At least, it should be a gconf key like "enabled" under /desktop/gnome/peripherals/keyboard/indicator.

Fixed in git. The undocumented key would be desktop/gnome/peripherals/keyboard/general/disable_indicator
