I've upgraded to Ubuntu 9.10 from 9.04. I didn't have this problem before the upgrade, but don't know which version of Gnome I was on them.

The positioning of icons of types application/x-desktop and various kinds of files is saved across reboot. But syminks are not. They reset to the position they were originally in after the upgrade, all shoved over to the left half of the screen.
