With click-to-focus and metacity-2.8.2:

1) bring up a terminal, and give it focus
2) start either a new nautilus window (by running nautilus) or bring up the "Run
Application" dialog

The new window will appear, but it won't have focus.  However, Hitting Alt-Tab
lists the focus order as if it did have focus, and switches focus to the terminal

The nautilus problem is a combination of
apps-launched-from-the-terminal-dont-provide-startup-notification and
apps-aren't-forwarding-startup-notification-to-main-instance problems.  We need
a separate bug for the first of those (it was discussed in bug 118372 with a fix
proposed by Soeren).  The latter problem is discussed in bug 149028.

The run application dialog problem (and other panel applets) are also being
discussed in bug 149028.

The problem with the windows appearing in the front of the alt tab list despite
being denied focus is bug 149366, which has been fixed.

Also, note that there's a patch to disable the focus-stealing-prevention logic
(as a temporary workaround) in bug 149276 if it bothers you too much.
