when I minimise GIMP, toolbox remains alongside with other applications which I have say browser or any other window.To remove it I need to close the toolbox and open it again when I switch over to GIMP window.

unity over ubuntu 12.04

It is just the same with Gnome window manager also.

I'm assuming you're in multi window mode, right? 
If yes, using the single window mode could alleviate your problem (although the bug is still here).

I tried to reproduce with GIMP 2.8.4 in Multi window mode on various systems with following results:
Windows 7: not reproducible
OS X (Clayton Walkers build): not reproducible
Linux with Openbox, GIMP 2.8.4, 2.8.5, 2.9.1: not reproducible

What is your setting in Edit/Preferences/Hint for docks and toolbox? I have set 'Utility window' there.

Could this be a duplicate of bug #569285 or bug #635865?
