This bug was first reported by Bernhard at https://launchpad.net/bugs/415286

Saved IRC channels are gone from the bookmarks/favourites list after you restart Empathy, even when you enabled 'auto connect on start-up', which equals enabling the 'Favourite Chatroom' option in the File menu of the chatroom.

The latest version 2.27.91.1 is affected (as well). The file http://git.gnome.org/cgit/empathy/tree/libempathy/empathy-chatroom-manager.c hasn't been updated since, so it's presumably also in Git HEAD, unless the bug is elsewhere in file that has been updated since 2.27.91.1.

I'm running it from the official Ubuntu repositories on Karmic amd64. I'm not sure about the architecture of the original reporter, but he is running Karmic as well.

That's probably because favorite chatrooms are saved in an timer callback; so if you disconnect immediatelly, it's not saved.

Downstream says it's fixed in 2.27.92, which I can confirm myself. This issue is resolved, but we don't know what did it.
