window list loses java apps' windows

Please describe the problem: Ubuntu Bug: http://bugs.launchpad.net/ubuntu/+source/libwnck/+bug/144406 I see this with Aqua Data Studio, a Java database tool. Other people (see Ubuntu bug) see it intellij IDEA (Java IDE) or the Matlab Editor (Java Editor). Under certain circumstances (see below) Aqua Data Studio's windows disappear from the window list. I can bring them to front again using CTRL+Tab. This does not restore the entry on the window list. Steps to reproduce: Start Aqua Data Studio, Create a new Query Analyzer Window (SQL Editor), type something. Click the window manager's close button. The editor window will ask you to save. Click cancel. The window is permanently gone from the window list. Actual results: Expected results: Does this happen every time? Yes. Other information:

Still in 2.28.1 (Ubuntu Karmic)
Several of us using Ubuntu 9.10 (Karmic Koala) and GNOME 2.28.1 and IntelliJ (both versions 8 and 9) are seeing this problem on a regular basis. It especially happens when I open IntelliJ (IDEA) and then open another project in a separate window. The new window appears, but no window appears in the task bar. If I minimize the window, it does appear in the task bar, finally. Apparently this problem does not occur under KDE, so it appears to be a problem in GNOME.

More Java based programs are affected. Also Maple has this issue in Ubuntu. And i can confirm that Matlab 2010a is still affected in Ubuntu 10.04. Is this bug here been reported against the right component? It seems to me something between Compiz and java (but i am not a expert). Or is this report against gnome-panel indeed the best place for this report? (This behavior exists at least for 3 years so maybe it isn't at the right place been reviewed?)

Seems still an issue with Gnome 3.16 and MATLAB.
