It seems themes using the smooth engine doesn't work with panel transparency. 

"All of these fail to obey the panel's transparency setting behind the Menu Bar. All but SphereCrystal fail to obey the panel's transparency setting behind the Clock."

It seems fixed here, probably you should try a more recent version

Andrea, I have just checked, and for eg. Amarath almost everything is not transparent. Reopening.

This is a bug of gtk pixmap engine, not a bug of our.

Andrea, Amaranth uses the smooth engine, no pixmap/pixbuf engine involved there. So I still do not see a reason to just close the bug.

Sorry, every pixmap theme has this bug, smooth also.
Other engines seems to have this fixed.
So we need to fix it for smooth then close the bug and open something in the gtk section to fix pixbug engine

Why should smooth be removed rather than fixed?  Is there a good reason to simply break backwards compatibility with any theme which uses the smooth engine?

The smooth engine has been un-maintained for a long period of time and has several problems. For example, there are issues with the licensing of it because it borrowed heavily from other sources under different licenses. It could continue to be available as a separate package if there is demand for it.
