The bug has been opened on https://bugs.launchpad.net/ubuntu/+source/control-center/+bug/105538

"To reproduce:
1. Turn on capslock
2. Click System->Preferences->Keyboard->Layout Options
3. Under "Ctrl Key Position" choose "Make Capslock an additional Ctrl."
4. Click OK

This gets the desired behavior (Capslock now acts like control) but has a side effect -- now you're stuck with capslock on. It should be turned off automatically when using this option.

This is NOTGNOME. It is an issue with your x server (if it is xorg, file a bug against xkeyboard-config component).

Couldn't the GNOME capplet do an xorg call to switch capslock when using it rather?
